A taller stack does increase the draw like others have been saying.
My suggestion is to season it and run it as is for awhile and see how it cooks before making any mods to it or any smoker. Try a biscuit test on it is the best way to see how it cooks.

I can't answer for @yankee2bbq but you have a smokehouse which means you don't mind tending a fire which leans toward the offset, and you don't like your gasser which leans toward the set it and forget it idea of the pellet cooker.
I had a similar experience not as exttreme with mine. It started to melt around the area where yours caught on fire and the flame started to fan out more than I wanted so I ditched it and went back to my trusty sodering tourch
