Lava rocks are for grills where the burner flame directly impinges on the lava rocks.
A smoker is indirect heat, so lava rock will not serve the same purpose.

The math is not a big deal. Take half the tank volume, then add the volume of the box above it to get the total CC volume. Plug that into the calculator and you are off and running. Given that your drawing is not to scale, I must still add that the firebox is way too small.

Everything on your list is doable on a 20" - 24" diameter smoker.
Well, don't get wrapped around the axle on the stack; a 6"ID stack at 36" will be fine.
The worst case scenario is wanting to change the stack later for the possibility of more even temps in the CC.
Bear in mind that is only a possibility. A larger ID stack does not guarantee more even temps...
First of all, 1/4" for the firebox is just fine.
Routing the exhaust through the warming box will reduce the exhaust height by the height of the warming box, so no real improvement there.
4" exhaust is really small for a 500 gal smoker. An 8" exhaust would work much better.
