It all depends on your grill. My current smoker has a lot of heat coming from the bottom. So if I smoke fat side up, the bottom of usually a little over done and dry.
If I smoke fat side down, it comes out very nice both to and bottom.

Warranty is 10 years I think. A small hole of maybe 1/2 inch would probably be big enough for your probes. Wad up a little tin foil and stuff around the whole to seal it and plug it when not used. Your gonna find drilling a hole through the Weber kettle is a real bitch.
You can use mineral oil on the outside to help prevent rust. Just wipe out spray. It doesn't get sticky like Pam. Pam in inside and mineral oil the outside.
