The floor of the smokehouse is ¾ plywood. Should I put a layer of wonderboard on the floor? My firebox is 4 ft away from the smokehouse and I do not expect sparks but should I be mindful of protecting the area where the smoke tube enters the floor?

You may want to consider something other than wood for easy clean up. Maybe some sheet aluminum?
 
Bassman,

I have some wonderboard left over from a shower I tried to build. Concrete impregneted fiberglass. Shouldn't burn and I should be able to remove it and hit it with the pressure washer if too much crud builds up.

You think I need to protect the floor for sanitary reasons or fire reasons?

I would say both
unless you plan on putting a drip pan under items you are going to be
smoking. the wonderboard sounds like it would fit the bill.
better safe then sorry
